On your email account there is an option to manage the disk usage.

Once logged into Cpanel, click into your email account then press the option more which displays a drop down menu.

In this menu click on manage disk usage, in here you have several options to delete your messages.

You can delete your messages from 1 year old or more, 30mb data, previously viewed, all messages and custom query.
